Does NeNa handle nifti 1.0 data? E.g., does it interpret angulated scans such that they are rendered in the right place?

Yes
NeNa 1.5 and newer does handle nifti 1.0 format well.
It fully interprets voxel-to-world mappings in the nifti header (see http://nifti.nimh.nih.gov/) such that scans of different voxels sizes and angulations are rendered on the right location in the scene.
Suppose you use SPM5 or newer: this implies you can directly load a T1 weighted structural scan and superimpose activity maps (T-maps) calculated by SMP, without reslicing them to the same space. Of course both images do need to be coregistered.

So I can analyse my images in any nifti complient package, and load them in NeNa as I please?

Thanks hungxu, you are fully correct.
As a side note: On some occasions it could still be smart to reslice images at the same voxel size, most notably when a software package you use to process your nifti data is not fully supporting all nifti features such as the voxel-to-world mapping. SPM5 or newer, AFNI and MRIcron are know to fully support nifti.
